I create a custom Setup with 5 or 6 independent metrics. I have various colors displayed in each square based on the levels of the independent metrics.

So how does sorting the Setup work in the Focus List? What is a algorithm for determining which stock/ETFs rise to the top of the list?

It sorts from dark green to light green to light red to dark red. I believe it looks at each box & figures out the average of all the boxes, then sorts on that average.
